I have the same problem, but it is with a Win 2000 machine. Running chkdsk /r didn't do anything, but I ran fixboot and fixmbr and then ran chkdsk /r and chkdsk was able to run.
Very strange. In Outlook Express, when replying to an email, if you type an "e", it opens up windows explorer. If you type an "r" it opens the run window.
