Just another thought - you can turn auto-archive off globally, but still set up archiving on a particular folder. Have you checked the archive properties of the folder that is behaving badly?
In situations like this, I say try anything. You never know what you might stumble across.
Just a thought - have you looked at the add-in / com manager to see if maybe something unusual got installed? (Tools / Options / Other / Advanced Options.
I know you say it can't happen, but I'd check to see if the E-Mails disappearing were deleted via an AOL client over the weekend. This can absolutely happen. Not saying it is the problem, but it is something to check.
Also look for achive files with the same name just with a number appended to the end of the filename. We had some similar issues with archives appearing to disappear, and it was just Outlook creating a new archive for me with a different name.

Just click on the column header to highlight the entire column, then copy out of excel and paste into the appropriate to:, cc:, or bcc: box in Outlook. I've done this before and Outlook will resolve the cells no problem.
