You can block MSN / windows messenger with Group policy. For other Messaging / chat clients you could add them to Policy to stop them running. Obviously I'm assuming your running an AD Domain.
Are you running AV on your server / PC's? Sage have a list of file extensions that need to be excluded from your realtime protection. If they are not excluded than you will find Line 50 runs like a dog :-). If Sage cannot tell you the list of exclusions then I should be able to get it for you...
Sounds like your DHCP scope is issuing the ISP's DNS server to your work stations :-).
Also you might want to check that you have an rDNS Zone set up. ie IP address to name. This helps speed up resolution in AD. If you already have one - make sure there is a PTR record for your DNS server(s)

I think you will need to establish VPN's between each site, so site 1 VPN to site 2, site 2 VPN to site 3, site 1 to site 3. You cannot route to a non-connected sub-net via a VPN tunnel.

I have seen loss of Network resources when the PC Clock is more than 5 mins out of synch with its DC. Your logon script maybe set to synch the time at login - but then the PC clock looses / gains time.
Is the time Zone set correctly on the PC?
Any W32Time events in the Event log?

Sounds like you havent config'd the DHCP Options to include giving out the DNS Servers IP address.
Admin Tools > DHCP > select server > Scope > Scope Options > Right Mouse Click > Configure Options

OK - you really need to do the lookup against an external DNS server for your domain. The info that you have is your internal DNS info - not the same as the rest of the world sees.
Change the DNS server in the properties of your network connection to an external server, try 212.1.128.156
