In simpler terms, retain transparency is a toggle switch that LOCKS the transparent areas in your layer at the moment you click it on.
For example, if you had a rendered text layer and wanted to apply a texture inside of it, you'd click Retain Transparency on, and then you can fill the layer...
If these don't work, try setting up an action that fills the selection in a new layer, then applies a free transform to it, make sure that when you do the free transform that the resampling mode is set to "Nearest neibour" and then you should get a scale that's totally CLEAN .. not...
I have a feeling that the operation of increasing the size of a selction makes it fuzzy .. you could try the above tip, or running a "smooth" on it after the scale.
Photoshop 6 also has "Layer Folders" so that you can arrange your "infinite" layers (not really infinite, top limited by the amount of memory you have) into folders.
PS6 is looking VERY sexy .. especially the Layers and Vectors features that have been cleaned and added
Unfortunately, yes, it IS imposible to get a screen shot higher than 72dpi. The print screen function will work, but it's not a Photoshop funtion as far as I know, it's a windows one. Here is the method I use for screen grabs to print .. hope it helps.
