Could be someone has defaulted them and they have changed the hostname to None so when booted it was easy to tell?
As Sarond says, just default them from the front panel, it will keep it's license (hopefully) and let you log in.
I'm not convinced the 5000 gives you the correct options to auto configure an Inter-tel IP phone.
Boot the phone whilst holding down buttons 7 and 8, configure the IP address of the 5000 under the controller field.
Is your DHCP server set to hand out the address of the 5000?
Have you booted the phone holding 7 and 8 down to check what the configured ICP address is?

In that situation I would have applied Software Assurance to the old AMC record, then changed the Hardware ID on the AMC to the new ID from the new compact flash card.

Can't think of a way to do this for you unfotunately, you could turn on Green LEDs which makes it a bit more obvious that the call key that's flickering away is your own held call.
Are you looking for a tone to remind the user that a call has been placed on hold?
Not a tone for the caller to hear whilst they are on hold?
If it's the first scenario, RECALL timer??

System / Devices and Feature Codes / Phones / Pick a Phone / Flags, Hunt Group Camp-On Audio Indications, set this to NO and give it a test :)
