Do you mean a QuickTime movie from FCP or just a reference movie. The answer is YES if it's on the same machine as the original source files. Always best (space permitting) to output a self-contained file from FCP.
And you can work wit layers up to 30,000 x 30,000 pixels in the recent version...
Sounds like a problem with the clip. Do you have the problem if you try using a different source clip? How about using the same clip with a different keyer?
I always make a copy of the original layer before I make changes to it. That way, if you goof up you can always trash the copy and go back to the original (without having to go into the history palette.
