It could be a boot sector virus, but that would be a suggestion for a bit further down the line, I think. Windows does these things from time to time, I would check your BIOS to see if your boot sequence is set to boot from floppy first. That would be the reason that it didn't recognise the...

Have you tried to repair IE from Add/Remove Programs in the Control Panel. Sorry, I know nothing about networks, but the Repair function seems like the obvious choice.

Make sure you're going to LNKFILE and not INKFILE (uppercase for clarity only)and reboot once you're finished in the registry.
