From the help menu:
To change the color of the artboard:
1 Choose File > Document Setup. Then choose Transparency from the pop-up menu at the top left of the Document Setup dialog box.
2 Select Simulate Colored Paper.
3 Click the top color swatch, and select a new color using the Color...
Apply .1pt black stoke to text with NONE as the fill.
You will need to elaborate more as to the desired transparent background and use so that intelligent response can be made and not guesswork.

EPS is a flat format. It does not retain 8bit transparency. It will only support clipping paths.
If using CS, open in Photoshop, select all and cut the image. Change mode to CMYK and add the spot channel in channels...
If your goal is the artboard only, you can save as step. Withe nothing selected, object>crop area>make.
When nothing is selected, the crop area is based upon the artboard dimension and position.
This is a known issue with Illustrator CS and the cause is corrupted preferences.
Delete your preferences.

Command+Option+Shift (Control+Alt+Shift for Windows) when the application is started. (must be done before the splash screen and answer yes)
