I know Norton Anti-Virus will let you do a scan from the CD. I'll bet the others will too. Start system with disk in CD drive. (Enable CD boot in bios if necessary)

Be VERY careful! Flashing the bios is a good way to kill a computer if you don't do it right. You have to get the EXACT bios code from the mobo manufacturer, and it has to be done EXACTLY as the manufacturer instructs. I've killed a couple of boards in this manner.

If you follow RougeElf's advice you will need to reload everything. As long as your going to do that, I'd strongly suggedt you buy a bigger hard drive. I've seen them at Microwarehouse.com for a hundred bucks or so for a 20 or 30 gb drive.
