FYI, I have found the issue. The user was using Google's desktop search feature. For some reason, that interferred with desktop messaging. Uninstalled the Google Desktop feature and it resolved the issue.

I recently added desktop messaging to a user. Since the load, anytime he gets a new message, 5 sec to 5 min later, his message light will go out without the message actually being listened to. It also shows as "read" on the desktop side.
