From what I have read in SQL forums, it sounds like skipping SQL2005 and going to SQL2008 is a better choice especially if coming from SQL2K.

I would also find out who has access to the System Maintenance and find out if they tried to delete the user.
Generally, users don't just get deleted without some sort of user intervention.
